1. What is the best way to prepare this?
2. Where is the place holder to get messaging server 5.2p2 and DS5.2p4, so that I can download

Firstly I should point out that messaging server 5.2 goes end-of-life very shortly (a few months from now).

I'm not sure what you mean by this. If you plan on using a newer directory then what is provided by the messaging server installation, your installation steps should be:
-> directory server install/configure
-> messaging server install/configure
-> patch messaging server

If i click on Sun Messaging Server 5.2 it is taking me to JES which is not required.

Where can I get a full patch and not a sparse patch

Can I install and configure the DS and which ims_dssetup.pl I should be running against this? As, I am getting the mapping error when ran.

If I click onto the site provided
As far as I know:
1. Messaging Server 5.2 has been withdrawn from the download site, and no further orders will be accepted for it.
2. Messaging Server 5.2p1 and 5.2p2 were never available as a full install, only as sparse patches.
3. If you absolutely require a new install of 5.2, you need to contact your sales rep, or contact tech support with a case.
ims_dssetup.pl did undergo some work, and you should be using the one that comes with 5.2p2 at least.
If you get error messages, it's likely that the domain trees you're entering into ims_dssetup.pl do not match or agree with what you told Directory when you installed that.

We told the DS installer that we want to make use of this directory instance for configuration DS and for user/group too. It asked us the DC Tree Root which is filled with our default domain separated as dc components - we overwritten with o=internet.
While running the ims_dssetup.pl (from 5.2p2 ) file against DS 5.2 and gave the DC suffix as o=internet and User/Group as o=isp we got the mapping error again. Where we are going wrong here?
Can we make use of comm_dssetup.pl instead and running in schema I mode?

Well, you might want to start by looking in your ldap server's access log, and seeing what error it returned to the dssetup script.

Hm.Messaging 5.2 has ONLY schema 1.I don't understand this question.
